in 1960, @ start of game, player character jack passenger on plane goes down in atlantic ocean. survivor, jack makes way nearby lighthouse houses bathysphere terminal takes him rapture.

jack contacted atlas via radio, , guided safety splicers , perils of run down city. atlas requests jack s in stopping ryan, directing him docked bathysphere claims ryan has trapped family. when jack encounters wandering little sister , fallen big daddy, atlas urges jack kill little sister harvest adam himself; dr. tenenbaum overhears , intercepts jack before harms little sister, urging him spare child , other little sisters encounters, providing him plasmid force sea slug out of body. jack works way bathysphere, ryan destroys before jack can reach it. enraged, atlas directs jack towards ryan s mansion through ryan s army of splicers , big daddies. @ times, jack forced travel through areas controlled ryan s allies have become deranged, such sander cohen, former musician takes enjoyment in watching death , misery of others.

eventually, jack enters ryan s personal office, ryan patiently waiting jack casually playing golf. ryan explains knew of atlas plan, , explains jack illegitimate child, taken mother fontaine placed him out of ryan s reach on surface, , genetically modified age rapidly. fontaine had planned use jack trump card in war ryan, bringing him rapture when time right; jack s genetics allow him access systems such bathysphere ryan had locked out long ago. no place run, ryan willing accept death own free will, quoting 1 of own principles: man chooses. slave obeys. asks jack kindly kill him golf club, , jack compelled so. ryan dies, jack becomes aware phrase kindly has preceded many of atlas commands hypnotic trigger forcing him follow atlas orders without question; flashback reveals jack himself responsible crashing plane near lighthouse after reading letter containing trigger phrase. atlas reveals himself fontaine, having used atlas alias hide himself while providing figure lower class rally behind. without ryan, fontaine takes on control of ryan s systems, , leaves jack die releases hostile security drones ryan s locked office.

jack saved dr. tenenbaum , little sisters had been rescued. dr. tenenbaum helps jack remove fontaine s conditioned responses, including 1 have stopped heart. of little sisters, jack able make way fontaine s lair face him. fontaine, being cornered jack, injects himself large amount of adam, becoming inhuman monster. jack aided little sisters in draining adam in fontaine s body , killing him.

the ending depends on how player interacted little sisters:

if player rescues of little sisters (or harvest 1 of them), jack takes them surface him , adopts 5 of them daughters, , tenenbaum happily narrates how go on live full lives under care, surrounding him on deathbed. ending considered canon in bioshock infinite: burial @ sea.
if player harvests more 1 little sister, jack turns on little sisters harvest adam. tenenbaum sadly narrates occurred, condemning jack , actions. submarine comes across wreckage of plane, , finds surrounded bathyspheres containing splicers attack crew , take control of it. submarine revealed carrying nuclear missiles, tenenbaum claiming jack has stolen terrible secrets of world : more little sisters harvested, harsher , more furious tenenbaum s narrative becomes.
